Although The Buddies are in Scotland's top flight and had home advantage in the quarter-final replay it mattered little as the game was effectively over at half-time.
The visitors were in front as early as the 13th minute when Rocco Quinn converted Liam Craig's left-wing cross.
The goals kept coming and efforts from Andy Jackson and Peter MacDonald gave St Johnstone a comfortable interval advantage.
Things could have been worse for St Mirren, but Paul Sheerin saw his 50th minute penalty saved by Chris Smith after Jody Morris had been fouled in the penalty area.
Billy Mehmet scored late on from the penalty spot for sorry St Mirren, but it was nothing more than a consolation.
St Johnstone will now either tackle Rangers or Partick Thistle at Hampden next month in the semi-finals of the competition.
